It sounds to me you did everything right! I don't really have an explanation for why the datasets are mis-aligned regardless.I am surprised that you found you had to align the three channels -- I thought I actually did that properly in DSS! I first marked one of the Ha images as a reference image:
When I put them together in StarTools, it seemed to me that they were correctly aligned. What did I do wrong?
The challenge was mostly dealing with the extremely heavy noise. This may simply have to do with imaging from London; filters unfortunately aren't perfect and may still allow light from other wavelengths through. Depending on you instruments and optical train, there is always the possibility something else is contributing noise (e.g. thermal noise, stray light) over such long exposures. While you can usually model and subtract (using Wipe) any bias this "other" signal introduces, it is impossible to subtract the noise this "other" signal introduces. Otherwise, the data looks to follow best practices perfectly. Star shapes vary a bit however and the H-alpha set is a bit out of focus (donuts instead of neat points).I am interested as to why this is a challenging data set -- in particular, I would like to learn what I can do to make it better next time.

This is most definitely worth a try![/quote]would the fix for that for me to capture binned 2x2? My camera is a Hypercam 183M which has very small (2.4um) pixels and lots of them (5440x3648). If I binned at 2x2 or more, I'd have bigger pixels and more sensitivity.
Honestly, that's probably the crux of the "problem" (if you can call it that), as you seem to have a decent handle on the other aspects.(45 minutes each is really not a lot!).
Let's get you to that point asap!(My favourite of all of your renderings is the HOO bi-colour at the end; when I can get those kinds of fantastic results myself from StarTools I'll be over the moon!

This was taken over two nights, again there is not much data, but it's taken with Gain set to 400 (which should be close to "unity gain"). It's not binned from the camera, but I was able to bin 25% in StarTools -- it seems to me that StarTools is basically doing the same as camera binning, but is more flexible, so I'm probably not going to bin while capturing.

The luminance is a blending of HA and Oiii. I the processed the ha and Oiii separatly assigning the ha to red and the oiii to green and blue. I tend to reduce the green somewhat which give the red a more realistic colour (what's real?:)

It appears something has gone wrong with the flats though (especially in the Ha set)? There are a good few dust specks visible, as well as some concentric ring like structures (top right in the O-III stack and 5 o'clock in the Ha set). Any idea what caused them? It's a shame, as the Ha set by itself has good signal!
