Does Evolve keep track of color changes in S2, Ha and O3 channels even if color calibration has changed the colors, such as the Hubble Palette where Ha is green but is generally changed to yellows and golds for example? Or does it assume S2=Red Ha=Green and O3= Blue?

I think you mean the "Entropy" module? The Entropy module, thanks to Tracking (Tracking must be engaged obviously!), indeed will still know how to "get back" to the individual SII, Ha and O-III data and will analyze that original data for entropy ("busyness") metrics and apply that knowledge to your color corrected/swapped/enhanced image, no problem. You can test this yourself by importing a SHO set, mapping it to OHS in the Color module, select, say, the SHO OIII preset in the Entropy module. This should still boost OIII correctly, which now resides in the red (OHS) channel, rather than in the blue (original SHO) channel.
